With old stamps colors differ more often than not. The used ink differs a bit each printingsession. The holes are what's called a perfin: a kind of precancel from the company/governmentservice that bought the stamp and didn't want its workers to exchange it for money again. When you know the code, you know the firm that used it. I doný know yours unfortunately.
Moisture content of the paper during the printing process can be a factor too. Dry printing / wet printing but I'm not positive if that applies to your stamp which is a Scott #901 issued October 16th 1940.
