I doubt the plate was modified at all, but rather after printing, the combination of perforating and cutting changed during the life of the plate resulting in some with a lower straight edge and some preforated.

Would it be rather, that the *printings* from each quadrant of the plate were not distributed eaually? Thinking like a production worker, I have no doubt that as panes of 100 were cut, it resulted in 4 stacks. And thinking like a distribution clerk, when a request from an area of the country came in, they got the quantity of stamps requested without regard to a balance of pane positions. Just doing their job.
