I use a soft pencil. Easy to erase if needed (I often re-use glassines).

If permanent, I will use a sharpie.

I use a small white label in the upper left corner. Easy to see and reusable.

I do the same as gmot. Labels can be removed; writing on the glassine is rather permanent.
