What are your favorite options for storing and/or displaying your larger covers? Right now I just have mine in a stack, which is very unsatisfying

What is "larger?" In most cases, I suggest looking at one of the lighthouse storage options with clear stock pages. They have a range of sizes. I use "Vario" which is about 8.5*11.

For manila envelope sized covers, I use a mint sheet album with glassine pages, about 10x12". Not the best for 'display' but a step above a pile of covers.
I also have a few larger Lighthouse pages about 12x12" that are clear and very nice.

This album would be good for most envelopes larger than the No. 10 Legal Size.

I use these for storing oversized Post Office documents and items from my Postmaster Commissions collection. They come in a variety of sizes.

The prices are reasonable, This online ad from today shows five sizes and offered at at a price that is roughly 50 cents per envelope, less than the cost of Vario pages. These are also readily found on ebay

When I mounted FDCs (now back in order in Really Useful boxes), I used blank leaves (don't have to be stamp album pages) and a couple of large-size photo corners. They can then go in the springback or ring-binder of your choice.

When I mentioned the Itoya Profolios above, I was thinking of the larger flats sized envelopes or USPS Priority or Express style cardboard mailers.

I also use the Vario 1S pages and 3-ring binders for No. 10 size envelops.
