Ran across a few covers that had a ship cancellation and I wanted to know whether all naval vessels maintained an on board post office or whether these marked some special event - commissioning, decommissioning - something like that.

The U.S. Congress authorized post offices aboard ships in 1908. See http://www.uscs.org/collecting-covers.htm for more info. As you might expect, mail is very important for the morale of deployed military personnel.
