Windows inserts a tilde in a file name when the operating system has the file open. For whatever reason, Windows thought the file you were trying to delete was open. I have seen this before and had to boot into Safe Mode and use the command line to delete the file.
It also adds tilde for backup files or other system files; this is why someone here recommended looking at the file attributes.
